This limit can currently not be increased. 
If you have a full use case you can send this to commercetools Support to suggest this for making it possible in the future. But as API extensions do affect performance in a great way it might be better to find another way and process the updates in batches within your set up, or if it does not need to be processed immediately you could think of using subscriptions to trigger the updates asynchronously.
